Having retired from Muintir Bhaire, he went to live with his nephew in Midleton, Co. Cork.
His Requiem Mass and burial took place in St. John’s Church, Midleton. This church has been subsequently replaced by the present day Church of the Most Holy Rosary.
When the old chapel site was need for development in St. Mary’s High School (Midleton), the remains of a number of people who had been buried in the chapel grounds, including those of Fr. O’Flynn, were exhumed and re buried in the Holy Rosary Cemetery (Midleton). Also, Fr. O’Flynn’s headstone was re-erected in the new cemetery.
